What files did you copy across?
C:\Steam\userdata\<your steamID>\637090\remote\C0\SGS1
Disable the cloudsynch on your "new" pc for this game and copy the files in above folder. Then start the game and it should work.
I personally do not use the cloud save feature (I make backups every now and then of everything, and have save games from... well, as a recent example, I probably I should delete a few hundred of those oblivion and fallout 3 saves by now...but they hardly take any space when zipped!)
Anyway I've been able to restore save games for just about everything via copy and restoration, and it's not dependent on some external service. Works for me, but I understand some people don't want to be inconvenienced in this way.
1. First, I backed up BattleTech on the old PC using the Steam feature and then restored it on the new one, then started both and made sure they were the same version. On the new PC, I deleted all of the save games in the SGS1 folder.
2. On both PCs, I went to Steam Settings/Cloud and turned on cloud.
4. On both PCs, I went to BattleTech in Steam, right clicked, Properties, Updates, and turned on Cloud Sync.
5. On the old PC, I started BattleTech, did a new save, exited, and went back in, then exited again (to ensure that everything uploaded to Steam Cloud)
6. On the new PC, I started BattleTech, at which point it told me there was a file conflict. I downloaded the cloud version overwriting the local version (which was nothing).
7.In SGS1, I immediately saw files starting to populate in the new PC
8. I started the new PC's BattleTech, and the save games all worked.
9. On the new PC, I turned off Cloud Sync in BattleTech, and then in Steam/Settings/Cloud
10. Done -- It worked!
I don't know why it worked, because before the cloud sync thing, I had exactly the same files as after.
Incidentally, I contacted HBS for help using the form on their website, but they did not respond.
I'm happy that it worked, even though I am about done with BattleTech -- some many hundreds of hours played, enough cash to buy off House Steiner, more mechs in storage than House Davion, and too many of every possible item than I can use, including fluke Gauss Rifle dupes, ammo finds, and many heat exchangers/banks. Still, there will be a DLC at some point, and I would like to enjoy it with the characters that I've gotten fond of :)

If you have Steam cloud syncs enabled on both machines then the next time you launch Steam and the game on the new PC the saves should sync over.
If you do want to manually transfer the saves then you can simply copy the save files from the save directory on the old machine to the save directory on the new machine.
Once the save files are transferred then you'll need to quit the game and the Steam client and re-launch Steam and then the game. This should sync their saves with the cloud again(if enabled) and allow you to see the saves that were manually transferred in the game client.
