Poor Performance After Restarting?

Every time I relaunch the game and start a new run, the game starts to run like crap. My graphic settings are perfectly manageable and it'll run smooth as can be for a whole session. I'll go to play a few hours later, launch the game, start a run, and it runs like crap again.
What the heck?
