Eclipse mode does not increase difficulty when beating the game with modded characters

I am not sure if this is intentional or not. But I just beat the game (killed Mithrax) using Goku, a mod character, and the Eclipse difficulty did not increase from 1 to 2. Anyone else have this problem?
