Risk of Rain is actually a reference to the events of the first game (and most likely the second, thought we dont have any story element).
The player character was on a space ship carrying crates somewhere.
The final boss sabotaged the ship and made it crash, dropping the crates in storage on the planet.
The Rain allude to the rain of crates caused by this.
It is in fact a reference to an old saying when things are as bad as it can get..
It goes line this: "It can't get any worse than this.." "Well.. there is always the Risk of Rain"
Implying that the situation is so bad, that the only way it can get worse is if it starts to rain..
And crash landing on a strange planet where every living being wants you dead fits that description pretty well..
