It's really noticeable when you're playing as Captain during a Vengeance run, because your doppelganger has your items (which includes Microbots). Though in the case of Vengeance, it goes both ways because you can't Strike your doppelganger, but he also can't Strike you. You both have to basically use only your shotguns.
Back to Mithrix. You get your items back in the opposite order in which they were taken. Mithrix takes your item stacks from the most recently obtained to the earliest. Since Cap spawns with Microbots, he will always have them first, which means they will be the last thing he gets back.
Essentially, Microbots will stay with Mithrix until he dies, meaning you have to deal with not being able to hit him with your Orbital Strike, among other powerful projectiles you may be able to use, such as ATGs (if you got those back from Mithrix) or Preon Accumulator shots.
Basically, if you want your Orbital Strike to actually do something to Mithrix, you gotta scrap or get rid of your Microbots before going to The Moon. Otherwise, you've basically gotta shotgun him to death.
