The first attack is stronger so it will more likely do more when enemies have high armor.
The second attack is more hits so critical and procs work more.
It is simply a matter of what you expect to deal with more. Do you want to do more damage to armored enemies or do you want more critical and special effect procs. (Hint, stun grenade, sticky grenade, leeching seed, harvester's scythe. Figure out if you like those and then consider the huntresses primary choices again.)
Strafe deals 150% damage every 0.5 seconds. 300% dps.
Flurry does 3x100% damage every 1.3 seconds. Around 230% dps.
Strafe has a proc coefficient of 1. Meaning it procs at a normal rate, twice per second.
Flurry has a proc coefficient of 3x0.7. This ends up with approximately the same difference in proc frequency as the difference in damage above.
Where it gets interesting is that Flurry fires twice the projectiles on a crit, meaning it gains far more efficiency compared to other attacks depending on your crit chance.
Ignoring the base crit chance of 1%, every Lens-Maker's Glasses you get increases crit chance by 10%, which essentially increases Flurry's efficiency by 10% of its base too. You only need three pairs of Glasses to approach Strafe's power, four pairs to beat it. At maximum crit chance, Flurry is around 50% more powerful than Strafe.
In my opinion: I like using Flurry because it's easier to use while sprinting compared to Strafe, as I can initiate an attack, turn away, and have about a second of running before having to launch another attack. It scales very well with critical strikes and becomes very powerful with the right items, more so than Strafe.
It's not a direct upgrade as it requires investment before it beats Strafe, but it has a far higher ceiling for potential damage.
With enough AS the delay between each Flurry attack shortens notably and even with 3-5 Len's Maker Glasses you will crit most of the time, consider that getting a single crit with Strafe is 300% dmg while Flurry would be 6x200% (not only 6 arrows but each deal double dmg)
