To make you understand towers better even if you are daltonic.
From numbers 1 to 5 in the picture, towers have the following meaning:
1. Mission you already completed. You can play it again to grind if you want.
2. Challenge mission, not mandatory, but gives unique turret as reward.
3. Secondary mission. Not mandatory, but gives crates with money, etherium and parts.
4. Factory. Conquering these will unlock parts for upgrading turrets.
5. Main Quest, this is the mission to progress the story. I did not have any Story Mission at the moment so i used microsoft paint to paint a random tower the color Main Quest Tower is supposed to be.

2. What you call "ports" are called Factories. You click on them, and then a menu will appear where you can order a Component and get it shipped to your base, in order to use it on Turrets to unlock more powerful levels of them.

3. To capture a Factory, click on it, and then the menu to begin the battle will appear like in any other mission. When you finish the battle and win, thefactory becomes yours. The Cult can attack factories again after some time, if this happens you will have to conquer them again, but you can use Auto Battle to do so after the first time conquering them.

4. Components to upgrade turrets are not all the same. Some of them have greater value depending on what turrets you use them on. For example the Coils type of component has greater values if used on electric type turret, and so on.

9. You get bonuses for getting less damage to your tower in Secondary missions and Factory missions. In Main Quest missions and Challenge missions you don't get any bonus from your tower having more or less damage.

11. You can cancel a super charge attack by dragging the mouse inside the tower while you hold it to aim the attack, since where you aim is inside your own tower, then the attack will not start and will be canceled.

Where do I find the value of the components? I take it from your description that I probably should horde up certain types instead of using them all right now on my machine gun and canons?
When you are at the base, click on the storage (the building with turret icon on top of it). Then a menu will appear containing all the turrets you have in your inventory.
Then, click on a turret and it will open the tech tree of that turret, with a blue bar at the bottom, there you can drag components to raise the Detail level of the tower, and also you can see each component's value below, in the bar at the bottom of the screen where all components are.
Sadly, the game does not say what components are better for what turrets, it is a thing you have to find out yourself and remember it.
I remember a few:
Component looking like a magazine with ammo belt = machinegun turret
Component looking like an half-pipe made of wood or metal = rocket turret
Component looking like a piston or double piston welded together = cannon turret
Component called "coil" (improved coil, basic coil etc.) = lightning turret
Component looking like a double blade, sharp, pointy = saw turret
Special unique turrets (the ones you get from challenge missions) dont have this rule, for them all components are the same, no bonuses from anything.
I'm flush with cash & crystals, and getting carpal tunnel just grinding to get to level 11. I keep upgrading the warehouse just to hold it all.
The autobattle is broken...it tells me I'll lose the tower, but I do it with ff on and in my sleep with hardly any damage.
Losing it's luster...
I did some challenge levels, four out of six. The last two ones to get the second special anti air tower and the Blizzard tower i could not win them, they are extremely hard.
Autobattle considers level of your turrets and tower, and i think also upgrades you have on them, and yes sometimes it just says 0% chance when in reality you can make it easy if you directly command the tower yourself. Upgrade tower and turrets and the percentage of success will rise.
Consider i have all level 4 turrets, all tower upgrades and everything now, and still there are some auto battle missions that say 0% chance, but if i take command and do them they are super easy. Maybe the devs will read this and make some clarity about auto battle success percentages.
We have extremely hard formula to count the autobattle. It is considering turrets damage, vulnerabilities of enemies for given turrets, time to approach of enemies, different types of enemies, etc. But because this is random level it has possibility to generate hard big wave which player will kill with supershots and superweapons but script will count it as fail. This issue supposed to appear only in last zones, sometimes. Let's say that Victor can't deal with this mission by himself :)
But we know about this issue and will think how to fix it.
