Anyway. So here's the deal with Rattman: he was living with GLaDOS in control of the facility for months, possibly even a year or more. It's difficult to say. Anyway, during that time, GLaDOS completely shut down ALL TESTING that wasn't related to executing scientists who managed to escape her neurotoxin (for a quick summary of evidence how I came up with that: GLaDOS has an entire wing of the facility filled with skeletons, as discovered by WheatOS; those skeletons weren't from AFTER Chell, because Chell's activation in Portal 1 was the last test subject GLaDOS ever activated. And they weren't from BEFORE Chell, because Rattman moved Chell to the top of the testing queue but it took months for her to be activated; therefore, the skeletons must be from other people. The only other people GLaDOS could have tested was scientists she one by one captured and killed after taking over the facility).
Anyway. So GLaDOS dedicated her entire being to killing all humans in the facility, eventually whittling their numbers down to just Rattman. Then she was stumped. She just couldn't get past him. For months, possibly years, she hunted him. She captured him once, putting him through the tests until he got to the one with the companion cubes, broke some wall panels, and escaped. Then the hunt resumed.
GLaDOS is an immortal machine with all the time in the world. It's clear that she wouldn't stop hunting Rattman, wouldn't activate Chell, until Rattman was dead. So, Rattman did the only thing that made sense: he faked his own death.
I don't know how he did it. A clone? A test subject pulled from a tank and thrown into some acid with a lab coat on? Who knows. But GLaDOS was apparently satisfied, because after a while she resumed normal testing, and never addressed him again; not in Lab Rat, not in Portal, and we have proof he's alive in Portal 2 and she never addresses him there, either.
So, you ask me what Rattman did during the reign of WheatOS? The same thing he did during the reign of GLaDOS (both reigns): he pretended to be dead, never let himself be seen by cameras, never let his presence be known.
But he did survive. We know he survived, because at the end of Portal 2, when Chell's waking up after her exposure to the vacuum, we hear a companion cube singing somewhere just beneath Chell in the elevator shaft. And at the end of the game, Chell gets thrown her companion cube (and we have Word of God that says it's hers), and we can deduce that the only being capable of retrieving her cube from the incinerator, and the only person who would be so sentimental as to return it to her, is Rattman.
