Does the companion cube have any dark secrets?
i saw a game theory about it being filled with dead bodies, what do you think?

I don't think that Aperture stores dead bodies in companion cubes, let alone in other cubes. I mean, why would they/Glados/whoever do that? But I think that they have mind on their own... maybe they're glitched? They used to be normal but then poof and they're glitched with heart now. Haha. Oh well, anyway, it is probably capable of thinking and I kinda trust Glados when she said something about it stabbing me in the back, that's why I prefer companion cubes ahead of me.
So yep, no dead bodies in my opinion, but Aperture might store human mind in them! That might be useful. Maybe.

Glados talks about humans and the companion cubes in the same way, useless, garbage ect.
Glados also said something like "if it could speak, which it can't, don't listen to it, it can't give any useful advice"
the dead body thing was on a youtube video, by the game theorists.
(your idea is probally more likely)

Lets not forget that when you get the Acheivment "Preservation of Mass" in which you bring the Companion Cube past the broken Emancipation Grill, GLaDOS says: "I think it was about to say 'I love you.' They are sentient, of corse, we just have a lot of them."

I wonder if all of the cubes have bodies in them, they are called "storage" cubes after all, what exactly are they storing?

well, when the companion cube was a rebellious youth it did some things it's ashamed of. once it had cracks drawn on all of the hearts and had the rest of itself painted black, then it would listen to depressing (and often depressingly bad) music. that's about as bad as it gets though, poor thing still gets embarrassed about it

Companion cube are a mute protagonist which watches your every move and stares at you with that red-pink eye when ever you pick it up. If the cube sees you, it will tag you and forces you to take the cube and carry everywhere you go.
Most of the time, when a test subject gets in contact with the companion cube, test subject doesn't complete the chamber due he has been with the companion cube for too long. After the test subjects had been in contact with the companion cube for few hours starts to talk it, what it looks like that he is having a normal conversation. If the test subject sees "his" companion cube get vaporized (killed), some go insane, others commit suicide.

So yes, Companion cubes are evil and you should stay away from it.
