Report a translation problem
The first part is logical consequence from the first portal. In the second part, after their clash, GLaDOS hates Wheatley more than she hates Chell, to the point where she is willing to cooperate with Chell just fo fight Wheatley. On other hand, in potato body, there is nothing GLaDOS can do other than cooperate with Chell.
After their journey, GLaDOS's perspective towards Chell already changed.

Wheatley did become evil upon being plugged into the facility, and it seemed like he got too greedy and wanted to remain in the body.
For some reason, in the back of my mind I remember hearing that the core being plugged in was corrupted, and became evil. This would make sense, as it still fits with the original story, but I can't say if this last part is actually true.
