The cake was real most probably but just like an insult against the employees. GlaDOS made it most probably to make fun of the expresion used by the employees around the final stages before GLaDOS killed everyone. You can use it in the aperture science web like a secret concept to gain access to more information.

the cake is a lie is like saying that there is no more hope for us to see a happy ending, that life sucks because life hasn't happy endings. Is like when they started to say "she is watching you". But I really think that it was a famous sentence between employees. To express their feelings, or/and just to express the fact that most of the test subjects were injured or killed while doing the test chambers even. So no body was able to reach the "cake" in most of cases this means reach the happy ending.

GLaDOS most probably hated these sentences. Please notice that she was full of personality cores, to not only avoid neurotixns but to avoid her for lying too. For those reasons when she killed everyone she needed to make a real cake for not lying when she said that at the end you could find a cake. While preparing all to burn you. Maybe she planned move your skeleton front of that cake like saying HA HA HA. And to say the truth all the time. That explains why they have sound errors when trying to lie you directly. Its very possible that system was injuring her for that. Like when the system hurst you when you try to say the test subject the solution. But with those things prepared GLaDOS could avoid the pain.
