If you had Totem Father as a boss it really is easy to miss.
The arena is no dead end. The entrance to the prison is on the right side of the arena.
I've also seen where the player was very confused and had no idea where to go because they had explored the entire map, but somehow missed going into one of the dungeons.
Another one is missing a dungeon because it is on a different level so it doesn't really show up on the map.
The problem is really the map isn't exactly helpful:
1) In telling you where you came from (especially since during fights it is easy to get turned around) (Apparently there is an effect in the symbol if you've entered the location before, but the game doesn't tell you that so if you are only looking at the symbols themselves, you might not realize).
2) When things that are slightly different in elevation are a coin flip as to whether or not they count for being on the map or not. It has to do with some specific separation point, which is fine for some maps, but not for others.
3) When you are trying to remember if you've completed a dungeon/area or not.
4) It isn't always easy to tell when a new section has opened up or something has activated.
5) The map design, due to being randomized instead of handmade, can result in some odd layouts. (Most souls and souls-like games can go with little guidance /because/ the level design is generally purposeful in leading you towards your next objective and when it isn't, it is usually intuitive enough to find your way anyway). Here, with randomized mapping except in a few static locations, you can easily end up lost due to what I mentioned above.
to progress yaesha, fast travel to scalding glade, go as far east as you can (until you find a closed door - if open, go through and south), then go north. clear that dungeon, continue through the exit to the checkpoint and door, from that checkpoint continue south to the world boss.
If you don't have the scalding glade checkpoint, you need to complete the pan rebellion event south east (go east all the way, then south).
yaseha has two areas (area 1: daytime, melee ninja hedgehog enemies; area 2: nighttime, ranged shuriken enemies). in area 2 (where the first checkpoint is always called scalding glade), there is always a dungeon that loops back to area 1. this leads to confusion as players will complete area 1 and then won't know where to go.
