In a folder of its own. So the end result would be .../Mods/Stories/AngelKoalaStory1
You do not add custom stories from the Steam interface.

Edit: moving to Game Help.
When you move the downloaded file into the Mod folder, it HAS to have the same title as the story file in the folder.
So if the story is called Picnicfun times...it would need to be spelled just like that, with spaces included for the drop down menu to actually display it.
