We'll try to reproduce it from scratch too, but if you don't mind sending over your saves we'd appreciate it as it'll save us time in tracking it down.
Hope you're enjoying & having fun so far, even despite some remaining rough edges -- we'll definitely get it looked at and a fix out as soon as we can. And thank you, for making SimAirport part of your holiday, and for helping us to improve the game -- we appreciate it very much! =)
Did u guys happen to download a modded Airline/Aircraft that had the same name as a previously downloaded one?
It turned out to be some old "save-fixing" code that was implemented in April 2017 which had a a very unexpected impact on the Supply Piles for runway repair. It does not appear that modded files have anything to do with it, and we did test that pretty thoroughly to make sure, but as far as we can tell it wasn't related to the issue.
We're hopeful that this was the only bug, but if you see anything else strange with upkeep please let us know. On an affected save, you may need to let your workers "use up" all the piles that had been ordered erroneously (may take a few game days), or you can alternatively try to demolish & re-build the runway to avoid that. Hopefully won't see the issue happen again after that, though!

Most of the time they both do not need maintenance at the same time. Something to consider and not sure if this is your setup. A plane will not cross a runway if it is under maintenance. so make sure your taxiways go around the runways even at the top and bottom of the runway. Second if your runways cross each other/touch when one runway is under maintenance they are both shut down. basically because there are workers on the runway and they can be working on the intersection so for safety they are both shut down
