You can only ever have the benefits of the 2 chosen boards for that character, but you can also at any time, for free, re-choose your boards and get 100% of the LP refunded.
But it doesn't actually matter - because switching boards involves a total refund of all LP, you'll never lose your progress. Any new board you switch to you can immediately fill up to the same degree as the board you left behind, so effectively you ARE "mastering" all boards at the same time.
The only time you lose is the time it takes to fill up the new board, i.e. the time spent clicking on the licenses you need to unlock them.
Then again, even with high optimization you don't really need to swap boards a lot. With 6 party members you can already have a very flexible setup.
Well, no its not. Even discounting all the extra nodes that were added to the Zodiac versions, the other nodes are mostly not the same. Hell even just consider the fact the magic was copletely overhauled -- Green Magick especilly is completely different, In OG, Green Magick 1 is Protect and Blind, in Zodiac those are now white and black spells and GM1 is Oil and Decoy.
Or for some examples of what the node differences can do OG has Gladius in Daggers 3, Zodiac in Daggers 4. Or how about OG having the earliest Katanas for instance much deeper than their relative power because of the overhaul in equipment.
