The only time where you want to keep some loot to sell in batches is when crafting Kumbha + Tournesol together at endgame. If you know how that works, all good - if not, you'll probably want to use a guide anyway, and that guide will likely tell you how to sell things in order ;)
There's a few things you probably shouldn't sell. For example, you can get a better price for Bujerban Madru (I've probably mangled the spelling) from the people who are specifically looking for it than by selling it as regular loot, and the Great Serpentskin can be used to get a better additional item in the Desert Patient/Barheim Passage Key sidequest. I think most of the other ones that are used in sidequests flag that pretty clearly and either can't be sold or aren't worth selling.
