A lot of mods on Nexusmods for example are now operating via Nexusmod's own Vortex application, which makes installing and managing mods a lot easier and doesn't require you to mess around with folders.
Older mods, mods on Nexus that don't support Vortex, and mods from other sources will likely work differently.
I would suggest checking the mod's documentation for installation instructions.
Using this method your game files will be untouched and there's no possibility for things to get corrupted. The previous mod manager 'DrakLab' added mods into the game's archive, which inflated the size over time and could lead to corruption. So it's best to avoid this older tool.
