Well, I'm pretty sure you're projecting subjective opinion as objective fact in the Mist Gauge thing. I, for one, prefer the original Mist Charge system, and it is one of the few changes that I'm not happy with. That said, it's not big enough for me to even bother modding for it (I say this as somebody who often does mod games, though I usually mod for increased variety, better balance, or more difficulty). I'd be more surprised by people not wanting the autosave system. I obsessively saved all the time on PS2, but now I have the luxury of only saving when I want to use a crystal.
You can't really specifically 'point' to those spells but you can easily, as noted above, replace a spall with the same data (formula, power, element, animation) that the ememy one uses. You can of course modify these in any way you want.
You don't even have to use Aqua for Aquaga or even a black magick spell -- you can for instance remove Renew and turn it into a black magic spell that has the Aquaga effect (this is a bit of a trick, you would need to change the 'type' to something associated with black magick -- doesn't matter which. And then change the icon and probably the gambits position as well if you want to make it really nice and neat).
Now, if you want to have what used to be Esunaga become black, as I said above you need to change its 'type' to something that black magick uses. The current type is "Add or Remove Status Effects" which is what puts it under white -- if you change it to, for instance "Elemental Magicks" that'll allow it to be a black spell. You also need to change the icon separately (it's in the 'miscellaneous section under Magicks....you can also change the sorting order there) and if you really want everything 'clean' you'll need to fix the gambit page order as well (really tedious and probably not worth it if it's for personal use).

1. Do I need to start a new game/save for Editor use?
2. If I change a Character's Stats (Ex: Vaan), do they reset on equip/unequip weapons, acessories, etc?

Anything you change in the battle pack won't be reset because that's what's read to get that info in the first place. So change stats all you want.
