Not so. There's plenty of room for licences. Theoretically, 65,536 of them (since each licence ID is made up of 2 bytes).
Also, boards can hold up to 576 nodes (but there are currently only 362 different licences, blank space included).
Having said that, I am not sure where abilities are stored. My best guess would be that \ps2data\image\ff12\test_battle\in\binaryfile\license_data.bin is worth poking around. I've not looked too much into it, though; so far I have only been focusing on the existing licences.
it is intended. In Final Fantasy games, Water and Wind based spells generally cannot be learn by players and are usually only usable by enemies.
