The "Gates" Provinces do nothing?
Nearing the end of my first Eye of the Vortex playthrough, and I am not sure where this sudden enemy intervention army is headed. (Playing as High Elves, last ritual, suddenly after 10 turns a new "unknown skaven clan" horde appears and seems to be avoiding my local settlements and heading somewhere, but not sure where yet.) In any case, the enemy just moves right through the "Griffon Gate" and "Eagle Gate", as if they were merely roads. So those gates do ... nothing? Nothing at all? I actually own the Unicorn Gate, and to my dismay see that I cannot recruit anything there. So their sole purpose is to have an army, which you have recruited elsewhere, wait there for when an enemy comes?

Your enemies shouldn't be able to pass, unless they used underway or other mechanics that ignore terrain.

Gates also have pretty strong free garrison of troops and can often deal with minor invasions by themselves.
Skaven= Underway stance. Which by which they dig under obstacles. Most other factions don't have this. Those others that do are the dwarfs, greenskins, beastmen and wood elves. (though it's called something else for the latter two. Works the same though.)

I don't think underway stance can be used on Ulthuan.

Underway doesn't work on Ulthuan. Neither do Beastpaths and Worldroots. Bug, a missed information or any other detail.
Rereading the OP it sounds like he doesn't own the griffon and eagle gates. Which would explain how the skaven went on through. The garrison wasn't at war with the skaven, so they just let them on through.

You are making it sound like you do not own the Griffon Gate and the Eagle Gate. If so, yea the event spawned Skaven will move right through since they are not at war with the faction that owns the gate. They are only at war with you.

unfortunately, the gates do not stop neutral armies, and the ritual related armies are neutral to everyone but you, so you need to own the gates to have them stop enemy armies.

They used to be better. In the past, they served as settlements where you can only build military structures so at the least, you can recruit troops from them.

I see. Yes I own the unicorn, not the Griffin, which they passed through. Still odd that you cannot build troops in the gate province you own.

In terms of gameplay the gates are essentially just settlements that come with a slightly larger garrison using their zone of control to block off a choke point. Which you can't construct any additional buildings in but also have no public order in.

As many have said if the holder of the game is not at war with an army passing through then its ZOC won't block it and they can pass through without issue. Another thing is that there are also other situations where ZOC can be ignored such as when one army is laying siege to the gate another can just walk past as that cancels ZOC or if there is an army just behind the gate within its own ZOC an attacker can just go for it directly. These are mostly carry overs from how it works for regular settlements work.
