You are making it sound like you do not own the Griffon Gate and the Eagle Gate. If so, yea the event spawned Skaven will move right through since they are not at war with the faction that owns the gate. They are only at war with you.

As many have said if the holder of the game is not at war with an army passing through then its ZOC won't block it and they can pass through without issue. Another thing is that there are also other situations where ZOC can be ignored such as when one army is laying siege to the gate another can just walk past as that cancels ZOC or if there is an army just behind the gate within its own ZOC an attacker can just go for it directly. These are mostly carry overs from how it works for regular settlements work.
