Lorequestion: Who does Clan Pestilens worship?

I know that all Skaven worship (and fear) the great horned rat, but I'm wondering about how much that is true for Clan Pestilens. Even if they focus on the aspect of disease spreading of their god, their lord in the Coucil of Thirteen is called Nurglitch, which is a more than obvious hint towards Nurgle, who would fit very well as a god for Clan Pestilens ... can anyone with more knowledge about the lore help me out here?

No they worship the Horned Rat and no one else. They tend to focus on the disease aspect more so than other clans. Those who worship Nurgle tend to be caring and nice in their own brutal and horrifying way and only spread plagues because they think they are doing everyone a favor as opposed to Clan Pestilence who just want to make everyone die and suffer.

the horned rat represents all of the great skaven clans in equal measure. The plague/nastiness of pestilens, (relative) martial prowess of Mors, cunning and sneakyness of Eshin, the mad science of skryer and the fleshy monstrosities of Mors.

Officially, the Horned Rat. But as you say, their lord is called Nurglitch and they're all about that plague so their actual patron may not be the one the prayers are addressed to.

They also happen to believe that the Grey Seers are leading Skavendom astray and they must therefore convert as many of their fellow Skaven to the way of disease as they possibly can.

Even before "The (horrible) Endtimes", the Horned Rat is basically a minor Chaos God. Same as Hashut, the god of the Dawi Zharr.

Besides random lore pieces pointing to that [always remember that there a many Chaos Gods, but Khorne,Tzeentch, Nurgle and Slaanesh are the great four] the most obvious sign you could ask for is this boardgame

Horned Rat has almost always been an honorary Chaos god. I'm glad they made it official since a god of self-interest and ambition is pretty unique. A god that encourages backstabbing and cheating to succeed is different from the other three gods which seems more about being your genuine self.
