Because Warhammer Fantasy and 40k are different universes.

Yes, they are indeed separate universes.

The only thing they have in common is the chaos gods.

If I'm not mistaken there was a theory / idea once that the WH: Fantasy planet was a secluded planet in the 40k universe, however, it is not followed anymore, if it was ever followed to begin with.

As far as i know:

In the beginnings of Warhammer 40k it was created as a parody of Warhammer fantasy. At that point in time that was plenty of lore to indicate that the two universes was one, the Warhammer fantasy world just being separated from the galaxy at large by a warp storm or similar.

However once they noticed that people actually liked the idea Warhammer 40k quickly became its own universe completely separated from Warhammer fantasy and thus it has remained. While concept/ideas/etc often appear in both universes they tend to be subtly different in each.

It does when they are.

For example there isn't anything in 40k called an "elf".

There are Eldar, which look and behave similar to fantasy high elves, and even have a couple same named gods but that's about where the similarities end.

For all intent and purposes the chaos gods are the only thing the universes that have a 100% crossover.

Oh and orks. They are literally fantasy orks but with guns with a genetic reason to be able to build them.
