I would assume it's because of the mods, regardless of not changing 'gameplay' if files are different then you will get "Host is using a different game version"

The notification only comes up in three circumstances:
1.) When two people are on two different patches.
2.) The mod checksums do not match from both parties not having the same mods.
3.) When one party is running a different mod version than the other, though this is rare and does not normally affect people who are not modders, and the game may entirely fail to recognize the version difference and instead desync or crash at some point after launching the match.
