as soon as the indication markers passes over the target click the bombardment icon.
it's a drag and in my mind one of the worst implemented mechanics in all of tww - but it works.
Only one I can remember who gets a starting Phoenix is Eltharion but he starts with an Arcane Phoenix.
In either case just click on the ability right above the unit's portrait while controlling it. You must be flying and the ability goes off right below the Phoenix rather than you targetting it, so make sure you're flying over whatever you want to hit when you use it.
