Not every faction made it through the end times, Skaven did, Lizardmen (now called Seraphon) did etc, Bretonnia didn't.
According to lore Arkhan the black went to Bretonnia and helped incite a coup which started the civil war while looking for Nagash's staff, this failed due to the intervention of the wood elves. He also ended up killing the Fey Enchantress as the final sacrifice to bring back Nagash himself, this I believe shattered their resolve and lost them the blessing of the lady and they were then wiped out in the end times. Louen Leoncoeur became the immortal champion of Lileath, referred to as the Golden Paladin. The Grail Knight's became elite guardians for the realm of Haven.
Also remember that the Warhammer Fantasy Battle world has been destroyed and AoS takes place a massively unspecified amount of time later in various realms of existence rather then just one world.
