There's actually a lore reason. To make a very long detailed lore easy, the skaven are paranoid of all, including other skaven. So the empire KNOWS they exist, or at least the people that matter but purposely pretend they don't know in order to stop the skaven from thinking they're a threat. Because if the skaven knew the empire knew they existed, they'd probably freak out and literally wipe it out entirely, which they could actually do in the lore. So its a purposely maintained ignorance to trick the skaven into not wiping out the empire. The skaven believes that its because they're afraid, so don't feel the need to wipe it out. Which they're not completely wrong. But yeah, the ignorance is a purposely and carefully maintained tool by the empire. I hope it helps to know this.
