You don't need anything special, because if the beacon's there it'll be visible. No point going around levelling every mountain.
I recommend using a custom team. Lots of firepower, especially AOE attacks. Judoko's missile mech, frozen's mirror, designs like those to cause maximum destruction. You don't need to level every mountain, but you do have to tag them all at least one to see if there is a pod or not inside.
Same goes for ice. Only damaged ice can reveal a pod.
Do you? The ones I've found where on tiles that were already damaged when the battle begun (damaged mountains to be precise).
I've found both situations to be possible. Sometimes it's buried in an undamaged mountain, and you really have to dig and search. Other times, it does indeed spawn in plain sight in a pre-damaged mountain.
That's how I found my third and final alien in fact.

However just waiting for the mountain to eventually show up is not very pro-active, especially when you can manually dig for a chance to uncover the pod. Ultimately though, if you don't know what you are looking for exactly, it doesn't matter if it does appear on the map start because you won't realize it's something special. Exactly what the glow looks like is key to identifying when you've actually found something.
you can get one in the frozen water too? huh. i'm using mirror, cannon and siege since they seem to have the most destruction capabilities. so far, i haven't found any glows, yet, but i'm still optimistic.
EDIT: just as i post this, i find one, ayy. can you only get one special pod per island?
