Does it count those weird hidden quests for tickles and mouse info im guessing?
2. If you are missing a chest it's almost guaranteed to be in the overworld, because the ones in dungeons are hard to overlook. There are a few in completely optional areas for example in the Underground Ruines and the Laboratory though. I would suggest to have a quick look at dungeon maps to see if you completely missed a room before you look on the overworld map.
3. There is much more map in the game than you need to reach 100%. You can get 100% before you even enter some parts of the map. In any case, scrap the edges of every new area you enter. The earlier maps are pretty simple so it's easier to run around every edge, and you won't have to do it without the more complex final maps because you will already have 100% by the time you reach them.
4. Overall, just explore as much as you can and then use a completed map you can find online as a reference to compare every area of the overworld with your map. It's easy to see which chests and harvest points you are missing.
5. For dungeons, do what I suggested above for the chests. You only have to look for missing harvest points in dungeons if you are missing entries in the dungeon overview when you select it in the world map. You can also find lists online of how many entries should be on your list for each dungeon.
6. For the weapon quest, just ignore it until you are at the end of the game and then just spam special skills with high stun rate, like Calilica's stun impact, and weapons which can freeze or paralize. You can simply upgrade the ultimate weapons you get later to +72 as well and use those. The weapon you get from the quest isn't very good and it's pointless to waste your time on killing the plants using a safe ranged strategy.
