As far as i know there are no downsides, go ahead and upgrade your weapons.
Haven't had to use a non-unique weapon since...well, forever, since I'm a Hammer main and we've always had Grinding Mallet or Dawning Tranquility, both of which were unique.
I guess they might work on Kulve weapons, but I don't know about that.
They have no downsides except only working on weapons that are generally pretty terrible at this point - I'd mention that they tend to look really ugly but now you can layer weapons that's less of a problem, too.
