Patience. I caught like a hundred of them before I found the greater (in Elder's Recess, the pool close to camp 8).

On the plus side, I have a lot of bombs now.

Really? Great size of gunpowder fish?

Go on an expedition to Elder's Recess. In camp 8 four normal gunpowder fish will always spawn in the center of the pond. If you see a fifth then that is a great gunpowder fish. It will also be notably larger. Just keep reloading the area until it spawns.
The only tip I can give is that, like any rare endemic life, it will spawn in addition to the current gunpowderfish in the map, not in replacement. So if you see the same number of fish in the pool you can dip and reload the map.
Other than that, the easiest spawn to find him is in Recess camp 8. If it spawns it will be in the far back of the middle pool where the other gunpowderfish is. It's unmistakable the first time you see it because it's separate from the other ones of the same species and much bigger.

i think it's a waste of time to farm the greater gunpowder really. just one ok yeah altho there is no achievement for this fish except to have it in your endemic life list.

Look at youtube videos showcasing all endemic life. Seeing the size differences is helpful in spotting a large fish. I did it by switching between camp 8 and 1 and checking the fishing spots. Also as moonmadness mentioned as soon as you see 5 gunpowderfish in their spot you know theres a greater one.

Found my first one in coral highlands area 7 pool. It's best to use binoculars to spot if there is one clearly bigger one or checking if there is 5 of them because the fifth will be the bigger one. Normally there will be 4 but when there's an extra fish then it is the great size one.

This is the info I used to find wildlife and fish and it was very useful:

Thanks for this list. With the help of it I managed to get every fish I was missing but Great Bomb Arowana and Great Platinumfish.
Things I found out or confirmed through my attempts:
- rare versions will indeed systematically spawn as an extra alongside the normal version (the only exception is Great King Marlin). This makes camp 8 at Recess an even better spot because there are several individual fish there.
- big sized versions tend to poke their body out of the water and they are in general very noticeable once you see them
- Great Gastronome Tuna can also spawn in the crevasse near camp 11 in Vale. Just look in the far back and see if there's two of them.

To get the special guild card background, I managed to catch almost all the fish within an hour, but the gunpowder fish literally took me 2-3 hours alone to get and was the last pet I needed. The damn thing might as well be the rarest creature alive.

I caught it in camp 8 in Elder Recess. Really easy to tell as there will be 5 fish instead of the usual 4. Best of luck hunter.

It took me 300 hrs to get 1 Great Whetfish. You just need to hit up the spots where they spawn over and over and over. I had all the "super-rare" endemics long before that. I think the spawn rate could use a bit of a bump for the bigfish.

The I believe North East camp in the Elder's Recess is gonna be your best bet; Fly in and out of the the Recess until one spawns, and use Gunpowderfish bait
The damn thing took me like 20+ hours to catch, but I got my fancy guild card background
Got my Great Bomb Arowana in the crevasse near camp 11 in Vale. In this case it was near impossible to distinguish from the other Bomb Arowanas even with the binoculars, but I went fishing anyway due to the sheer fact I counted 4 of the same fish instead of 3 and it was indeed there.
Now I'm only missing Great Platinumfish, which only spawns in two spots in one map and one of them is covered by a waterfall... sigh.
