Why wouldn't you augment your armour if you have the ability to do so? There's no downside to it beyond the cost to do so, which is pretty negligible, especially for rarity 11 and below.
Armour augmentation isn't the same as weapon augmentation. It's merely applying a bigger cap on the armours max potential level of reinforcement. You can't add more slots or anything like that, just expand how many armour spheres you can use on it and thus how much physical defence it provides. Still very useful and your main armour set should be augmented as soon as you are able to do so, etc.
