Fire longsword anja vs ratha
Is there any reason I should craft the Rathalos sword over the Anjanath sword when Anjanath puts out more raw damage from an, imo, easier monster to fight? Not to mention Rathalos needs the Rathian sword to craft off of?

The anjanath weapons pretty much always out-damage the rathalos weapons, even with the negative affinity simply by shear base stats.

For example, my SnS set, the max rank rathalos SnS does the same damage as the Anjanath SnS. But ONLY while the Rathalos SnS stays in white. Which it doesn't for very long.

Thing is, that's not a common gem. And you could use that slot for something else by just using the anjanath SnS with its absolutely stupid amount of blue.
Rathalos has a better sharpness distribution, 35% more affinity and a lv 1 gem slot over anja.

Anja has better base damage, comes with 3 augmentation slots while rath has only 1.

all in all if you build them for critical element (wich is how you should be building elemental weapons) they're probably going to end up performing in a very similar way, anja will get higher damaging crits but won't be able to max out affinity and rathalos will easily reach 100% affinity for more consistent damage.

But that's not until high rank, then. For low rank, I'm probably not going to fuss over it too much. I tend not to like fighting fire breathing monsters as a rule anyway, but Anjanath is easier to handle for me. However I'm told I'll need fire to deal with low rank Kirin, but I've decided to go with longsword instead of bow.
