Light Bowguns deploy a Wyvernblast at your feet. They recharge slowly over time, up to 3 at once, and you can use them whenever you have spares.
Heavy Bowguns have two types of special ammo - those that begin from the "Ore" tree will always have Wyvernheart ammo and those built from the "Bone" tree will have Wyvernsnipe ammo.
Wyvernheart is the machine gun type, you load your ammo in and then you can fire until you've depleted it, but you can reload and fire it again mid-charge if you want to use it I think.
Wyvernsnipe is the explosive shot type, again you wait until the bar is entirely charged and load your ammo, and then fire down a monsters body with a type of explosive piercing ammo. You can't Wyvernsnipe until you've fully charged your bar, but you can still load the special ammo into it without a full charge, but it wastes time.
You should be able to unload the ammo by pressing the same button again, or you can just switch to a different ammo type and it should unload it automatically too? It's been a long time since I've used a Heavy Bowgun so I'm a little rusty with how it operates.
I think what you are getting confused with is the recharge - especially since you can trigger the reload animation early - you have to wait until your bar has fully charged to fire the Wyvernsnipe special ammo again.
Consider the loading animation as "setting up" for using the special ammo ability. Rather than loading ammo, perhaps it's easier to imagine your character is simply changing the firing pin or some internal mechanism instead - and the actual ammo is your ability bar shown above your basic ammo types.
