With bombers (and fighters, and what-ever the boarding spacecraft is called) you get 3 squadrons of them which each have their own separate health bar; if they are killed then you lose that squadron permanently, but if it survives then when they return you will get the squadron back. Generally you want to destroy the enemy's turrets with your fighters; when they have no turrets, and no fighters of their own, your bombers will be free to bomb them without having to worry about getting shot down which allows you infinite uses (you just have to wait for the 40-60% cooldown).
Some ships get a lot of different weapons so while they are limited in all you get a lot - Astartes Vanguard strike cruisers get torpedoes, boarding torpedoes, fighters, bombers and assault boats, with 3 uses of each. So all that can last a while since many weapons are on shared cooldowns.
With nova cannon, it has a big minimum range and once smart opponents get inside it they won't let you line up another shot. It's actually prudent to mag dump your nova charges before enemies get too close or knock out your generator.
For Imperial Navy, they get 3 uses of regular torpedoes and 3 uses of melta torpedoes. So six Salvos in all. Escorts seldom last long enough to use them all up, and if they did (and hopefully connected with some) then they have paid for themselves in the damage output.
The only races that don't get 'special' variants aren't torpedo specialists and fewer of their ships have torpedo armament.
