How do I "hulk" an enemy ship?
I'm playing as the necrons and in a compulsory mission i have to hulk a space marine ship.

You have to enough boarding actions to reduce the Space Marine crew to zero. Boarding actions can be Lightning Strikes, Assault Boats, or Ordnance craft that can do assault actions.

So I should bring more capital ships and less eccorts then I guess so I have enough boarding actions... Are there any other ways to reduce their troops?

Rare random critical hits sometimes kill a troop but this isn't consistent.
You really do need a lot of capital ships for that mission because of the amount of units they send in is lots, so with Necrons you only have lightning strikes and boarding boats,
Put it this way i went in with 3 reapers and battleship i lost all the crew on my battleship and 1 of my reapers, the other 2 were low crew.(This was before the nerf to escorts allowing an action to board your ship)
Also note enemy's can reclaim their ship by doing the same boarding actions.

You may also have to instruct your ships to hold fire, to avoid them automatically shooting up the Astartes vessel....

Yeah, that's a crazy mission, since the Astartes themselves have some of the toughest troops in the game. You would want to try to hulk an Astartes Light Cruiser if possible, since it will have the fewest troops.

Also check to see if you have Necron captains with any kind of advanced boarding skills (I'm not familiar with Necrons). Note any abilities that reduce enemy morale will not work.

Do Necrons have the ability to research tech to increase the number of launch bays? More launch bays would help for an extra boarding-craft salvo. Perhaps also use fighter craft first to attempt to reduce the number of turrets.

necrons dont have assault boats
that mission needs a specific ship hulked
dont use the fire board upgrade for your necrons as the ship needs to survive getting hulked

trick is to distract the admiral so you get the time to kill the rest easily and then you can hulk it without distractions
then just board, necrons have the third best boarding in the game so should be easy once you outnumber them
and one surviving ship is easy to outnumber

my strat is to bring as many boarding capable ships as possible, nuke all the other ships, put cease fire on and just continue to board the ship until it submits. last time i managed to pick off all the other ships because the space marine admiral was staying away from the battle for some reason and i would've won but i realized too late i was meant to hulk the ship and by the time i put cease fire on it it was too late.
well it went well this time
