Do fluid filters work?
So, I have a boat, and when a wave washes over the air intake, the engines get flooded with water, which is probably to be expected.

I then put a fluid filter in, only letting air into the engines. The same thing still happens.

I then make sure to let the water that shouldn't get through out via some fluid ports at the back.

The engines still get flooded? Are the fluid filters broken or am I doing something stupid

Yes, but for most applications you'll want or need 2.

If you just have an intake leading to a pipe and then a fluid filter that only lets air through, there's still water or other undesirables in the pipes.

So what you want to do is have a T-piece split before the filter, with the split leading to a second filter that's the inverse of the desired one, that's only purpose is to pump out what you don't want in the system.
