I typically setup my vehicles with two breaker switches. One is the Master Switch, which is a breaker that I attach all items I want to power to the A terminal, and then my main set of batteries to the B terminal (B for battery ;-D of course). I don't link things directly to my battery banks.
I then have a secondary backup battery system attached to a second breaker switch... again, the B terminal links to just the backup batteries.
The A terminal of the backup power switch is then connected to the A terminal of the main power breaker.
When I get in my vehicle, I throw the Master Switch (power on light appears) and I startup the engine. I cruise along happily and then if I should run out of power, I throw the breaker for the backup batteries and that reserve power gets added to the system for emergency restarts and so forth. While both switches are ON and contributing power, I watch for the overall battery level to return to 100% which means both banks of batteries are completely recharged. Then I can throw the backup power switch back to OFF so I have that resreve power saved if I should need it again.
The backup batteries are simply that... backup power storage . I don't have dedicated generators allocated to them, nor do I need to. If I'm spinning a generator I want that power generation available all the time to all systems.
I might suggest trying the breaker switch instead of a generator for that purpose.
