Question: Does doing the in-game Duplication glitch get you banned?
I tried the duplication glitch, where you go to a merchant and hover over 999 items, and then you use the souls 999 times. And it worked. But I'm wondering if this is something that gets you banned.

I got soft banned a couple of months ago, and I was told by the Bandai people "Make sure you're not using cheats, or Mods, or Trainers".

But this is a glitch in-game. Meaning, I'm not downloading anything, or modding the game whatsoever. It's just exploiting something that is wrong with the game.

Does anyone know for a fact that you don't (or do) get banned for doing this glitch?

If you're doing something literally supported in-game (as you are doing), then it won't get you banned. Same way using glitches or "creative uses of game mechanics" aka speed-runs, won't get you banned. Since it's literally just taking advantage of the system/game as it's presented to us. This isn't some competitive MMORPG or something, it's a game that has already been released and patched as much as it will be. So carry on and don't worry, you're good :)

Though I'm curious why you were soft banned if you never did anything wrong. Any idea why you were?

My girlfriend played the game, and she's not much of a gamer, so she used Trainers back then. But I spoke to the Bandai people, and they just told me it would get reviewed after a month or so, and to delete all the files that had the trainers before that happened.

This playthrough is entirely new on a brand new computer. There are no trainers or mods installed on it at all.

As long as you're not using any external tools to dupe items, you cannot be punished for it. Hell, even using tools to dupe items isn't detected most of the time.

A friend of mine downloaded a mule account and still hasn't been caught, while my other friend was false flagged (or so he claims) for no reason at all.

Glitches don't get you banned, they can't really ban you for exploiting the game's mechanics and glitches that they themselves are responsible for lol

No, but you'll ruin your playthough by reaching SL120+ super early

It probably would get you banned if the devs had a way to figure out that you did it. Thing is, as far as I'm aware, it doesn't register their anti-cheat situation, so you should be good. It is against their EULA, though, so don't be surprised if someday they get a wild hair up their butt and start banning people taking advantage of their glitchy game.
