The solution is to run the game with Proton 7.0-6, which has the correct aspect ratio and does let you choose all the main menu items. When I checked the screen res settings under Proton 7, it said "800x1280", so I think the game under later Protons is confused because the Deck's screen is a portrait device, not landscape. Saving the settings at 800x1280 with Proton 7 broke the aspect ratio like the later Protons, but it was easy enough to correct it to 1280x800 again.
