Thoughts on tools?
For me, personally, I just leave most of them alone. With the exception of the Heart of Aspiration, Mirror of Adjustment and You Must Be Happy, I find them to be either too dangerous or too situational to use, doubly so given that some of them are either bugged so they don't work correctly, or overshadowed by rather overpowered healing the game gives you already (doubly so after you've suppressed Netzach).

As for Shelter From The 27th of March and the Backwards Clock - aside from cheesing your way through Geb and Binah, does anyone use those?

Skin prophecy is also very useful when dealing with CENSORED, (or just dealing with anything that does a lot of black damage in general), but yeah other than the ones you mentioned they're mostly useless.

Special mention to We Can Change Anything. Under what circumstances (beyond research) is that thing ever worth using?

It's useful to eke out the extra energy you need on the really difficult days like core suppressions and days 47 - 50.

Is that a common issue? Given how many tasks can be completed per cycle and how many ALEPHS/WAWs you'll have access to, it seems at face value that energy production would be the least of your problems.

Even with the regular suppressions, most of them (with the exception of Gebura and Binah) go on far longer than most daily missions would normally go. I think even towards the later cycles, I'm wrapping up energy production by cycle 4-5.

Not particularly, but if you're getting absolutely obliterated by the day, getting a few hundred extra energy could put you ahead. The later days can be super brutal. Sacking a few agents to get through the day may well be a viable strategy if it means not having to reset. Day 49 especially.

While I certainly agree that on day 49, all casualties are acceptable casualties, this also implies that you want to wait out Binah instead of fighting her directly. On it's face that seems like a fine idea, until you realize that at some point you'll have to take on a white dusk encounter which (without the pause button) seems like it's more trouble than it's worth.

Ironically, given that this strategy would just mean you'd have to reach the cycle/energy quote rather than actually killing anyone, having Binah and the Claw running through your base would be the least of your problems. As long as the Claw doesn't directly engage anyone, it's just going to wander through your base looking menacing.
