From what I understand an S rank awards 3 LOB points and everytime an agent levels a stat by working you get more LOB points. I don't know how many but probably 1 per stat level up.
Edit: The game should also notify you of LOB point reductions that are active when you reached max energy, adding a bar under the 'end day' button that's mentioning the amount of LOB points deducted for currently breached abnormalities. Supress them and it will go away and you get full points again.
Wasn't aware levelling stats gave you points, though, or ranking for that matter... Might explain why i see some people with OBSCENE amounts of LOB points (like 200+) whereas i ussually get like 14ish per day, rarely nearly double that amount (not sure why, maybe it's a special thing when increasing the size of Central Command, to let the player keep up?).
That said, i do try to level other agent's stats after i have a few elite agents ready to work with upcoming nasty ones (or after getting them the stats to wear ALEPH-tier gear).
