When should I be transferring souls?

Wanted to transfer my lv44 Shinobushi, but realized the LUC doesn't change so might just remake it.

Just to beat the game, no need to do soul transfer at all.
But will need to if you want to challenge post-game dungeon because low Soul clarity doll is kinda powerless to go in there (even at level 99).
Also if you want to see ultimate doll with soul clarity 99 (which have roughly 3.5 times more attribute gain when compare to SC 1 doll), soul transfer is must do stuff.

If I plan on transfering though, I just keep transfering the doll I want right? The LUC is going to change regardless and won't stay the same? (Like if my current doll is Fortunate it won't stay that way and may become Mediocre or Unlucky)

Starting Luck is based on your name. If you start with the name Lucky, it should be Fortunate. Not sure if transferring gives you a random Luc though.

LUC do change at transfer. It is just hard to notice.
But if you keep transfer character, he/she will eventually change to very lucky one day.

Also it is best to do the transfer at highest level possible because it will give more soul clarity (and more skills to bring over).

basically at lvl 20, if you transfer, you get 1 skill to transfer, and every 8 levels after that, is another skill, this is explained in the tutorial, so biascally

20 for 1
28 for 2
36 - 3
44 - 4
52 - 5
60 - 6
68 - 7
76 - 8
84 - 9
92 - 10
(100? - 11)

max skill total is 12, so keep that in mind

You only ever want to transfer souls at level 99. This allows you to transfer your current class' unique skills. You can make some incredibly broken builds this way, though it's lengthy.

What would be a good build for a doll? Most good skills are weapon specific, the other useful ones are the "raise X stat" skill. I think the class are badly designed since there are only like 2-3 skills per class that can be useful to other clases

People keep saying "wait to 99 or never" but really, as soon as you get the ability to is a good time to do so, if you need to revise your puppet layout, while starting on transferring useful skills about. 99 lets you take the innate skills of a class, sure, but fixing stances and reforming your class setup is very, very useful. And plus, for every iteration of 8 above 20 they are, you get to transfer a learnt skill, too.

I just hit 99 with all my characters today after grinding the Umbra tower. Is it a good idea to transfer all of them and get back to 99...like is the stat increase that significant? I am planning to do much of the side content eventually.

It's definitely worth it, as +19 soul clarity is a significant jump. You should also switch your classes around and pick up some useful skills for your characters.
