I can think of one or two ways that this could probably be accomplished, but they both suck:
1) Keep manual backup copies of the %appdata%\Ion Fury\ folder for each platform, containing only the save game files that you want for each respective platform and then inject these files into the original location (after removing everything that was there) prior to launching the platform of choice.
2) Create a second user account and run each application as separate users.
I sort of have an opposite problem myself, I want my save game files to be shared by the cloud connection between Windows and Linux (both via Steam), but they don't get shared this way for some reason. :'(
Ah, that makes sense, I hadn't considered the Windows user folder structure being used and shared by both systems, figured everything was inside the respective game installation folder structures.
Now that I think about it, I've made that mistake before. I backed up whole software folders to make sure not to lose anything before reinstalling my computer, then missing lots of stuff anyway, because it was put inside the user folder instead.
Hmm, I would imagine most people would actually prefer sharing Ion Fury saves, just like dwtietz would, so this setup is probable generally a good thing. Mintz, you could make a batch file that renames the IF folder back and forth every time you start either version, automate the first solution a little bit, but that would still not be very pretty.
