Report a translation problem
Anti-virus, anti-malware security solutions are known to cause problems like that, because they interfere with the game and block access to files. Do some troubleshooting with regard to that.
The game doesn't delete any savegame files on its own. The files are still found on your local storage, but security software you are running may cause permission problems. Nothing the game can fix itself.
1) manual save
2) move your group to somewhere else on the map
3) wait 30 seconds to a minute
4) manual save

The actions below will have to be done every single time you save inside the game.
Step 1) Go to:
Step 2) Right click "Pillars of Eternity II" folder, Select 'Properties'
Step 3) UN-check [ ] Read-Only (Only applies to files in folder)
Step 4) Click OK
To replicate the problem:
If you manual save, then manual save again (within 30 seconds to a minute) and the map and position of group hasn't changed then clicking 'Save Game' from the main menu will delete seemingly random manual saves.

edit: I'm having a problem replicating the issue since my save files weren't being deleted. I tried to clean the save folder and then replicating the problem once more by creating a new game, but it still doesn't work. I also tried deleting some of my saves while keeping the ones in my current playthrough to narrow the observation, but still no dice. Could it be the issue lies within another software that affects the game? My saves are located on C: while the game is located on D:
I tried that - so unfortunately also the change of read-only to rw /and the double manual saved in 2 different locations (even 2 different loading screens) did not help to load saved games after leaving and restarting game again
In additon to that I observed 2 things:
1)saved games (by timestap r physically still in the save directory)
2)even weirder the loadable games list seem to randomly change (appart from autosave) with what saved games are available to load !!!! So sometimes i have game 19 and 33 ++ and another time 17 and 25 ++ in the loading list after a restart...
OBSIDIAN - your save/loading UI needs some serious workover!!!! I have already verfied files integrity... so there was no issue...

- While in-game, make sure it's paused (default 'Space')
- Create a new manual save by naming it "A" without the quotation marks
- Create a new manual save again by naming it "B" without the quotation marks
Expected outcome: Checking the saved files would not show save file "A" while save file "B" remains.Note: Any manual save names do the same thing. I just used the ones above to make a clearer analysis. Not naming the manual save would not replicate the problem whatsoever. Edit: It would also not work if the in-game clock changes. It looks like the information of the in-game clock could be the source of the problem, but I doubt they would fix this.
Interesting - gonna try with pausing game too - and yeah maybe the manual naming of save causes that flaw... but thats something they definitely should have tested or at least fix
Checking the save file folder, we can see that files can be overwritten because the savefile name is a concatenation of the:
name of the main character + UID (of the game, I guess) + Current "patch version" + Current coordinate of the Party in the world.
So, if you save 2 files in the exact same location (and using the same "patch version") then the old one will be overwritten.
Unexpectedely, the name that you give to the save slot is not included in actual filename. The solution is to try not saving in the same coordinate, that can be hard to remember...
