go to \Steam\userdata\[yourSteamID]\553850\remote\ and check if there is a input_settings.config to verify if that is also your problem.
i read a lot of threads about his problem, i will explain how, it may not work for you.
First i disabled Steam cloud in Steam settings, i thought it was a Steam's file sync issue.
Then i read that the file supposed to contain the key binding file is: C:\Program Files (x86)\Steam\userdata\210177146\553850.
And indeed it is there, then I wanted to check if the files were editable, the answer is no, the Userdata folder was read-only, I changed the file properties by disabling read-only for the Userdata file and all the sub-files contained in it.
there you have it, problem solved!
