I didn't get to play Helldivers 1, and I'm not too in depth with the lore for Helldivers 2, but from what I've seen, aren't these conflicts caused by Super Earth's Government themselves?

Kinda? It's a bit like Warhammer, where its hard to find a group that actually counts as the "good guys". Like, I don't see any indication that the Terminids aren't some kind of space-locust, which isn't great. Automations, if you check out their outposts, seem like they'd go full Terminator on humanity if they get the opportunity. An argument can be made that Super Earth's decision makers are at least partly (mostly?) at fault for both situations becoming as dire as they are, but that doesn't mean that humans in general deserve the genocide they'd face if the SE military fails to keep those enemies at bay.

I don't know much about other factions, (i.e. cyborgs and the upcoming Illuminate) so it's possible that they are the closest thing to "good guys" in the HD universe.

I think the bugs could be “good” cuz WE put them on those plants to farm them and they just broke out of containment and started reproducing because their instincts told them to
