Never happened to me, but there was a thread about it a couple days ago. A few people complained about the Pelican leaving prematurely. And with a few i mean like less than 10. So i don't think it's that common.
When we do that, sometimes pelican leaves the moment the first helldiver enters
That player only had 6 samples... leaving the other 30+ on the planet along with us -_-'
The other factor that limits the pelican waiting is damage taken. When the Pelican takes enough damage from enemy or friendly fire and starts smoking it will leave as soon as 1 diver gets on, even if the remaining 3 are a few steps behind.
This is if you leave the area after the pelican announces it's arriving at the landing zone and before it lands. If you leave the zone too early it will start a counter to abandon the call in, but wait until it's coming in and it will circle above and use its AC on anything in a wide area. It's actually very useful thing if you can co-ordinate the team since it allows you to go off for the last POI while it clears the landing area for when you return.
If the pelican’s engines are on fire because it has taken too much damage. For example, someone decided to throw some 500kg bombs on it, it will only take the first Helldiver and fly away.
You can drop all samples and have 1 player pick them up, then ensure they are the first one on the pelican.
