one mission they were indicated on the HUD, but we couldn't find them. On another of the same type, there was only common samples indicated to be there. IDK prolly a bug.

It's on the outside ring outside of the nest, Still by the cockrock but you need to circle around the whole map, took longer to find the samples then to do the actual mission, probably not worth it.

Repeatedly, we ran across the entire map and found nothing. Has anyone achieved success?

You literally see what kind of samples and how many the map has by pressing TAB.

The new mission only has Common Samples, so don't bother.

Update!!

Since the samples always spawn in the same places, and as it turns out, the purple ones too. They are outside the mission, you need to run there for about 20 seconds, and you have to be lucky so that a missile doesn’t hit you.

Super samples are located at the bottom left of the map.
