3 shots to one engine takes it down. You can't just shoot any part of it. Even rockets have to hit the engine, same as when taking down dropships.
Unfortunately, like a lot of enemies/objectives in the game, you might need to change your loadout to counter it. That or give lots of cover to your teammates who can deal with gunships and hope they actually do. Otherwise avoid it altogether or wait for your stratagems to be ready before you push; they can only spawn if you get close enough.
Autocannon is your one-strat solution to anything automaton related. Gunships? Fire twice into the engine. You can take out two before they can fire a single shot. Jammer? Most have a fabricator right next to it; when destroyed, it'll also take out the jammer. Fire into the vent or ricochet the shot off the vent cover and the jammer will go down without you having to get close to it. Strider? 1-shot. Devastators? Stunlock, 1-3 hits to down. Hulk? 5 shots will break a flamer's leg slowing it to a crawl, or take out a gunner's rocket. 2 headshots will take it down for good.
AMR does it in 4-6 shots too. Only BS is the factory can only be killed by a hellbomb.

It happens the moment it slips away from you, like you're working on a gunship maybe you don't have the best weapon for it but you're knocking them down when you catch a rocket barrage and die. Now you fell behind then the guys planting the hell bomb die and poof the whole thing is ♥♥♥♥♥♥. Or maybe there are 2 separate gunship objectives right next to each other and they both start spawning in
It depends on the drop. If you drop right on top of two gunship factories on helldive in an area where you also can't help but instantly aggro a ton of bots, then that situation can quickly spiral out of control.
Plus, I'd argue that the Arc Thrower is second only to the Auto Cannon against bots, and that thing just acts as if the gunships have no hitbox to even arc to. I'm pretty sure it's actually bugged.
Arc Thrower seems to have trouble with flying enemies in general, i.e. shriekers (not to mention targeting in general is absolutely broken as of late which makes it a major pain in the ass against anything) but also I've never seen a gunship come halfway close enough to being in Arc Thrower range.
Gigabrain tip I saw someone do, and it's not for everyone, but, bringing the shield emplacement and using it to protect the hellbomb just long enough to set it off. It's also a great tool to aquire just a small amount of breathing room at any time, beyond just adding a shield to hellbombs.
If you don't have cover rockets and shots can just be strafed as long as you switch directions.
Only time gunships should ever be a problem is if you happen to drop near fabs at the start.
Skill issue. bring some tools to keep shooting them down untill you can get stuff down. Or optionally just ignore that area of the map if the main mission can be completed out of their spawn reach.
