I think its to stop people cheesing the mission, but at the same time it does suck that you can't use stealth during the extraction phase. Regardless if anyone else is doing stealth on this mission type, stick to using it to extract resources and leave. You can't complete the primary objective without fighting.
I noticed that if you are completely prone and even have the stealth armor perk active, the patrols (at least the bugs) will always walk past you, and then stop and beeline your position. And it is a constant case. Can reproduce it all the time.
So what is the point of being stealthy when the bugs always know where you are?
